UDE BIOSLiDES – Was ist das?

UDE BioSLiDES bietet eine umfangreiche Sammlung digitaler mikroskopischer Präparate von Pflanzen, Tieren und Mikroorganismen in Kombination mit einem virtuellen Mikroskop, welches im Webbrowser alle Bedienelemente und Funktionen eines herkömmlichen Licht-Mikroskops zur Verfügung stellt. Dabei können die Präparate sogar in der Tiefe über eine Vielzahl unterschiedlicher Fokusebenen betrachtet werden, was ein besonders realitätsnahes Mikroskopie-Erlebnis ermöglicht. UDE BioSLiDES ist kostenfrei nutzbar, und die digitalen Präparate stehen als Open Educational Resource (OER) in verschiedenen Formaten unter freier CC-Lizenz für die beliebige Nutzung und Nachnutzung zur Verfügung. In dieser Kombination von Technik, Inhalten und Lizenz ist UDE BioSLiDES weltweit einzigartig.

Über die Präparate

Die UDE BioSLiDES Präparatesammlung umfasst aktuell ca. 400 hochauflösend und großflächig über viele Fokusebenen aufgenommene lichtmikroskopische Präparate von Pflanzen, Tieren und Mikroorganismen. Die Sammlung wird kontinuierlich erweitert und in Form einer nach verschiedensten Kriterien durchsuchbaren Datenbank angeboten. Viele Präparate sind Klassiker aus Schulunterricht und Studium, und zum Teil gibt es Vergleichsserien unterschiedlicher Färbe- und Mikroskopieverfahren. Ergänzend zu den Bildaufnahmen beinhalten die Präparate Angaben über ihren Ursprung, den Organismus, seine Benennung, die Präparation und die verwendete Mikroskop-Technik. Darüber hinaus sind häufig wichtige anatomische Strukturen und Gewebetypen markiert, benannt und mit einem kurzen Beschreibungstext versehen.

Der UDE BIOSLiDES Viewer

Der im Webbrowser laufende UDE BioSLiDES Viewer ermöglicht die interaktive Untersuchung der einzelnen Präparate. Dabei stehen alle gängigen Funktionen eines herkömmlichen Lichtmikroskops zur Verfügung, d.h. es kann die Vergrößerung gewechselt, der angezeigte Ausschnitt des Präparates verschoben sowie durch unterschiedliche Tiefen des Präparates durchfokussiert werden, und auch Helligkeit und Kontrast können angepasst werden. Der Viewer läuft auf Endgeräten wie Desktop-PCs, Tablets und sogar vielen Smartphones, er ist unabhängig vom Betriebssystem, und die Bedienung kann über die Maus, die Tastatur, Icons und Touch-Gesten erfolgen.

Einsatzbereiche

UDE BioSLiDES wurde vorrangig für die Lehre und das Selbststudium an Schulen und Universitäten konzipiert, steht interessierten Nutzern aber natürlich auch außerhalb dieses Kontextes zur Verfügung. Die digitalen Präparate können nicht nur direkt im UDE BioSLiDES Viewer betrachtet, sondern auch in verschiedenen Formaten heruntergeladen und weiterverarbeitet werden, z.B. für die Erstellung eigener Unterrichtsmaterialien.

Durchfokussieren

Bei der Betrachtung unter dem Lichtmikroskop werden nur diejenigen Teile des Untersuchungsobjektes scharf dargestellt, die innerhalb des Schärfentiefebereichs liegen (die sog. Fokusebene); dieser Bereich kann bei hohen Vergrößerungen sehr klein sein (< 1/1000 mm). Da das Untersuchungsobjekt bis zu 100-mal dicker ist, wird es größtenteils unscharf abgebildet. Um es über seine gesamte Dicke zu untersuchen, wird es beim Mikroskopieren von Hand kontinuierlich in winzigen Schritten angehoben oder abgesenkt (Durchfokussieren). Dies klingt erst mal nach einem Nachteil, ermöglicht aber das Erarbeiten dreidimensionaler Strukturen in der Tiefe. Da sich das Durchfokussieren nur mit sehr hohem Aufwand nachbilden lässt, fehlt es bei den meisten virtuellen Mikroskopen. Stattdessen werden sogenannte „Fokus-Stacking“ Aufnahmen angezeigt, für die unterschiedliche Fokusebenen zu einem einzelnen Bild mit künstlich stark überhöhter Schärfentiefe zusammengerechnet wurden. Solche Aufnahmen sehen jedoch deutlich anders als das, was am Mikroskop beobachtet werden kann, und ein Erarbeiten dreidimensionaler Strukturen ist nicht mehr möglich. UDE BioSLiDES nimmt den hohen, mit dem Durchfokussieren verbundenen Aufwand bewusst in Kauf, um ein möglichst realitätsnahes Mikroskopie-Erlebnis zu bieten; dies ist jedoch nur in Verbindung mit dem eigens entwickelten UDE BioSLiDES Viewer möglich. Für die Nutzung außerhalb des Viewers werden jedoch auch Fokus-Stacking Aufnahmen aller Präparate zum Download angeboten. Präparate. Hierdurch können mikroskopische Untersuchungen virtuell, d.h. ohne Zugriff auf ein echtes Mikroskop, aber trotzdem realitätsnah durchgeführt werden. Dies erspart den zeitaufwendigen Auf- und Abbau der Mikroskope im Unterricht, und Präparate können auch außerhalb der Schule z.B. im Rahmen von Hausaufgaben untersucht werden. Darüber hinaus wird kooperatives Arbeiten vereinfacht, da selbst größere Gruppen dasselbe Präparat, sogar auf getrennten Endgeräten, interaktiv betrachten können. Dabei erlauben die großflächigen Scans, dass jede/r Schüler/in sich die relevanten anatomischen Strukturen in unterschiedlichen Bereichen desselben Präparats anschaut, d.h. alle sehen das Gleiche, aber nicht dasselbe. Exemplarische Ausschnitte des Präparats können über sehr einfach zu erzeugende Links direkt angesprungen werden. Über solche Links, sowie über die in UDE BioSLiDES integrierte Screenshot Funktion, sind auch Rückmeldungen von Ergebnissen an die Lehrperson möglich. admin_preview_bg=''] Der Grundidee zu UDE BioSLiDES entstand während der Corona Pandemie als Notlösung, um die Mikroskopie-Grundpraktika unserer biologischen Studiengänge trotz Kontaktbeschränkungen durchführen zu können. Dank unserer Forschungstätigkeit waren Technologie und Know-how für das Einscannen mikroskopischer Präparate bereits vorhanden, für die Visualisierung im Web-Browser mussten wir damals jedoch auf ein bereits existierendes System zurückgreifen. Diese für den Forschungsbetrieb konzipierte Software war für die Lehre leider weniger geeignet und darüber hinaus relativ langsam bei der Darstellung. Deshalb wurden mit viel Enthusiasmus und persönlichem Einsatz das Konzept und der Viewer für UDE BioSLiDES speziell für die Ausbildung in Biologie und Mikroskopie entwickelt und in der Folge die Präparatesammlung kontinuierlich ausgebaut. bis zu 100 Fokusebenen großflächig eingescannt. Dabei sind die Scans zum Teil so groß, dass die einzelnen Fokusebenen nicht mehr in herkömmlichen Dateiformaten wie PNG oder JPEG abgespeichert werden können. Mit einer selbst entwickelten Software-Pipeline werden die Daten weiterverarbeitet und für den ebenfalls selbst entwickelten UDE BioSLiDES Viewer aufbereitet. Aufgrund der hohen Auflösung, der großen Fläche und der Vielzahl von Fokusebenen, die dabei erfasst werden, können einzelne Präparate bis zu mehrere hundert Milliarden Pixel (Gigapixel) an Bilddaten umfassen und mehr als 200 GB an Speicherplatz auf dem UDE BioSLiDES Server belegen. Alle 400 Präparate zusammen machen ca. 5 TB an Daten aus, verteilt auf fast 6 Millionen Dateien. Da der UDE BioSLiDES Viewer nur den aktuell betrachteten Bildausschnitt aus der aktuell ausgewählten Fokusebene in der aktuell gewählten Vergrößerung lädt, und erst beim Verschieben des Präparates oder dem Wechsel auf eine andere Fokusebene weitere Daten vom Server abgerufen werden, ist trotz Gigabyte-großer Präparate der Bedarf an Internet-Bandbreite überschaubar. Alle Inhalte stehen als Open Educational Resource (OER) unter der freien CC BY-SA 4.0 Lizenz, und die Bilddaten können in verschiedenen Formaten und Auflösungen heruntergeladen werden. Dies ermöglicht z.B. die Erstellung eigener Lehrmaterialien und deren Nutzung auch unabhängig von UDE BioSLiDES.
